There is a growing requirement for validation and translation of protein targets discovered using high resolution high mass accuracy mass spectrometry on to high throughput platforms like QQQ or ELISA. Here we show the use of automated sample processing with the Bravo AssayMAP for both discovery proteomics on the Agilent 6560 ion mobility-MS and targeted analysis on the Agilent 6495 QQQ. The workflow represents a key advance in the ability to transition from a discovery sample set of 10-100 samples to validation cohorts of 1,000’s of biofluid samples (e.g. CSF, blood and tissue).  We will discuss the use of the label free ion mobility mass spectrometry with a particularly emphasis on how to process ion-mobility data using an accurate mass, retention time and collisional cross section measurement approach with Skyline software.  A research application example for neurodegenerative disease will be discussed leading from discovery to final method with isotopically labelled internal standards all on the Agilent Jet Stream ion source and AdvanceBio columns.
